Regarding the warnings on startup:
All of them were due to using "carry-no-damage" instead of the correct "carry no damage" in the subsystem flags for a few ships. Attached to this post is an archive with the corrected tables.
On an organizational note, this is why you always always ALWAYS need to run your mod through debug at least once. Debug builds tend to notice these things, and scream at you.
In addition, I note that you have both a ships.tbl as well as several -shp tbms. It is preferable to merge all those tbms into the tbl prior to release.
In addition, regular 3.6.13 (and, by extension, 3.6.14) builds report this:

There are 2 secondary banks in the model file, but only 1 secondary banks specified for ITN Fighter. This must be fixed, as it will cause crashes.
There are A LOT of issues with the models here. The above is only a small sample. The texture "debris-1" is missing, causing complaints. Then there are several cases where the models have faulty model data. While all of them can be fixed with comparatively little work (and I will try to come up with patches for them), this to me says that you may not have debugged this properly. This is NOT NOT NOT a statement on the overall quality of your story and missions (I haven't been able to get past the fantastic intro because of model errors), just a technical heads-up.
