So I've been having trouble figuring out the best configuration for a standard gamepad controller, however here is the catch: Each button (minus the control sticks) can have 2 functions each.

Right now all i have is the left stick for pitch/yaw, the right stick for roll and throttle, and the right trigger for primary and secondary fire. I'm thinking of also using the D-pad for pilot commands.

So, any ideas?

I use my D-Pad as a view up/back/left and right. left triggers for targeting (target my nearest attacker and target view reticle) right triggers for afterburners and another target button (I forget which). and my buttons for target next hostile, counter measures and primary and secondary fire.
