So I've gotten through probably 10 missions I think, maybe more. Then I started getting errors saying I was missing ships. The game would still play fine, and I saw no differences so I kept playing. Untill it said I was missing 16 ships. By now I'm really confused because I downloaded all the requirements to play BP.

You are probably not using an Inferno build. Get it here: http://www.hard-light.net/forums/index.php?topic=70047.0

I still catch myself out with that sometimes.
At original porter-
I recommend restarting the campaign in order to not miss any important awesome you may have missed.
I'm not going to spoil it suffice to say some of the new ships are well. . . . . Awesome in the context they're used.

I have the Inferno build, but I'm not sure how to use it. Guessing I'm not supposed to use the regular launcher?
EDIT: Also, which one do I use?
"fs2_open_3_6_12d_INF" or "fs2_open_3_6_12r_INF"
I don't know what the difference is.

You gotta select it from the regular launcher. Did you do that?
(and make sure you select the one with r, not the one with d)

Open the Launcher, and click on the "Browse" button, then select the inferno build, then start the game.

Yep, you put the inferno build in your Freespace folder and using the SAME launcher, click the choose button (in the top left corner) to select the inferno build.
Remember to make a new pilot though and double check settings as a new build resets some things I think.
New pilot VERY important to avoid breaking stuff.

Inferno builds read pilots from a different directory anyway so nothing to worry about.

Which one though? "fs2_open_3_6_12d_INF" or "fs2_open_3_6_12r_INF"

Use the build with the "r" in it.

d stands for debug
r stands for...uh..."really the one you should be using"

Very soon Inferno builds will be standard and we can put this madness behind us.
