It was way before Director's cut, I theorized just a FRED oversight as those beams are far too vulnerable for the position they are in.

The beams are invul'ed in DC... Like they should be. In the first encounter you are supposed to be helpless, in the second it jumps out after a certain amount of time if you fail to destroy either its engines OR its reactors.
