I'm making a hostage-rescue mission where the VIP in question is the heir to the Vasudan throne. What in blazes do you call the son of an Emperor? I'm fairly certain it isn't "prince."

Prince is the only term I know of -- for instance Kaiser William's sons were 'Kronprinz' or 'Prinz'. I have never heard of any other title.

There are terms you can use to denote the same thing. Using 'prince' all the time can get repetitive. 'Heir', 'successor to the throne' will work too.

I could also take the lazy-man's route and refer to him has Khonsu III...

You can call him crown prince or heir designate. Heir presumptive if he is provisionally placed in line. Heir apparent if he is the one with the greatest claim, eg eldest son (patriarchal society).
