Having trouble completing End of the High Heavens

I'm going through this level a second time but I am unable to complete it now. When destroying the civilian shuttles , the colony ship dosent open fire when they say so. And I can't keep track of all the shuttles I need to destroy. There is just too many to keep track of em all. Anyone can help me out here please?

I think they are more or less in a line (iirc), so you go from the one nearest the colony ship on out towards the habitat one at a time.

Turrets of Abraham won't help you much.

Also use a shortcut (F9 or F10, I can't remember now) to have all the shuttles highlighted.
