Just tried my hand on creating a mission, and made a nebula. Then I created another ship in it. The mission has 1 sun. When I flew in close to the other ship, though, it seemed transparent. You could see the nebula effects through it, someplaces. Seemed to be worse where the sunlight didn't hit it.

Any ideas on how I can fix it?

Hmm, problem seems to be with my scp settings..
