The FSO version will be displayed at the bottom of the startup screen.  Alternatively, you can post your fs2_open.log by following the instructions here.

I just looked at the mission, and there should be no difference between primaries and secondaries.  Did you fire the Mekhu from farther away than 100m?

I play-tested the mission myself a day or two ago, and I was able to use the Mekhu to destroy the container without any problems.

Turns out there was a bug in this mission, but it only happened for 1/3 of the gas miners.  The 1.8.10 update has the fix.
