Here are some helpful hints for organizing yourself with these kind of missions:
Organizing Events/Messages
Separate certain events into specific categories, indicated by a lone Event that says "-----MESSAGES-----" or "-----GOALS------". This helps greatly with keeping messages/goals separate.
For messages, include a two-letters indication of which ship will send the message (ex. Beta 1=B1; Aquitaine=AQ).
Messages can also be organized for lists by using a title for a list of messages, then a number for each following message (ex. Buggies---> Buggies2--->Buggies3).
For events, don't use anything fancy for Event names. Make things simple: For waypoints, use something like "Waypointsstart". Messages: "Buggies Message List". Using a name for waypoints such as "Freighter go" or "Turn you silly bugger" should be left for when you become more experienced with events.
Mission Objectives---A Few Pointers
As said for Event Names, nothing fancy here. (ex. To destroy a capital ship "". To escort "Convoy safe" or "Escort".) This may sound dull, but it helps.
When dealing with the Objective's SEXP, good advice would be to use a Linked Event from the Events Editor. Make a Linked Event after a specific Event that results from the Objective completing (ex: Event Name ---> Event Name2 (l) . Objective shoud read: is-event-true-delay ---> Event Name2
Another way to work with goals: Use SEXPs such as is-destroyed-delay or has-departed-delay. Again, these may seem simple, but a common way to help.

I do something similar in my missions by giving each event a short header tag:

I actually tend to do this the other way. (i.e. having the events depend on the objectives) This is one of the more important things here; the sexp limit forces one to get rid of any redundant sexps in the mission, and so the event and objective dependencies should be used whenever possible. They also work for debriefing events and arrival/departure cues.

Just a note on messages, with a long campaign i've always found it useful to divide the campaign into parts......and label them, and the messages accordingly.......example....
part 1=run amock
part 2 = Fart in a windstorm
etc
etc
so all messages in part start with "RA-XX" where XX is the number of the mission in that part. RA-04 would mean that the file goes to the fourth mission in run amock. This helps a lot when tweaking things and troubleshooting pesky human errors.
Briefings get labelled something RA-01-B1, the B is for briefing, and the one is for the breifing page, D is for.......you guessed it, Debreif, and CB is command brief. sometimes it just helps to anal about organizing things.

Well, these pointers are quite common! But I still need to know how Derelict got that training message to work in the 3rd or 4th mission. (The Newscast)
