How large can you make a certain type of ship? In other words, can you make a cap sized fighter and still fly it?

WTF? You need to be more specific, though if you're asking what I think your asking then size has no bearin on behaviour - it's primarily the falgs in the ships.tbl that do that. the problem with flying a capship is the subobjec number - screws up the HUD, so size actually matters not, in this case.

And your ship needs to be able to reach 40 meters/second to jump out.

size limit in meters? I don't think so.
I made a planet that measured over 12 million meters across, the mass in Modelviewer was astounding, but it was only about 1280 polys, so it worked perfectly. I also didn't try to fly it :\
but it blew up nicely! :D

I have one with 6 turrets... Never tried more... and won't either..

It's a ~100m gunship though, not a bomber per se.....

Yeah, but you have too many damaged subsystems on your HUD and *poof* bye bye Freespace.
