Forgive me if this is redundant or old... I have not found it, but I am a bit rushed and lazy at the same time. ;)
Has the SCP team considered a mod manager application similar to that of Panzer Elite or the XIS (X-Wing Install System)for X-Wing Alliance? Would it work? Imagine a standardized methnd for mods to be installed and removed from the base FS2 directory...
Maybe this exists already? I have not yet installed any mods, I am just getting used to FS2 as it is.

The nearest thing there is to this is the -mod command line flag. However, this has not yet been implemented for FRED.

Kinda curious myself as to how this is differnt from -mod, not having the games he's talking about.

I'm guessing it'd be like the one for FL.
an app that lists all the mods available on your system, and allows you to activate and deactivate them, while making back ups of any files it changes.

I took a look at the Freespace 2 Package Manager page, and there does not seem to be a description of what it does, just packages it is compatible with. any descriptions on what it is and how to use it? or a manual?
How does -mod work? Is it in a readme somewhere?
