Shoot me if this is already been considered (i tihnk i was mentioned in the past) but could FS2 support a multi-map system like on Starlancer, where you can jump to and from different areas.
So, thoughts?

Maybe, if you mean something like a Red-alert without a briefing. It'd take a lot of work on the FREDder's side though.

the best we can hope for is a sexp to actualy enter subspace (warp then turn on subspace background) while simulotaneously warping out all non warping ships.
That wouold be quite neat
(oh and then you warp in a different set at your destination)

The campaign designer would have to script it that way. It would require a few missions strung together via red-alert and removing certain briefings and debriefings.

Ask Kazan about the autopilot feature, that's exactly what you're looking for. The only thing is it can't generate a subspace like jump graphical thingy since it's not intended as a FreeSpace feature, but rather handles the transition between each mission area through time compression. But there's no lead time between each area like with red alert missions since it all takes place in the same mission.

Using FRED_Open this wouldn't really be hard at all: the flags necessary can all be found under Misc. editor. No Briefing, No Debriefing, and Red Alert mission.
I'm not sure how it would look ingame, though.

This was done in Sync IIRC, when you're in the Debris field with Alpha 2
