Oookay... I was pretty psyched to get SCP up and running and getting to play FS2 for the first time in many years, but I'm getting a crash in (I think) the second mission... the one where you stumble into Bosch's ship (the Icini?) disguised as an asteroid.
Part of the problem may be that I'm playing on a crappy boxed computer with an intergrated graphics card:
Intel 82915G/GV/910 GL Express Chipset
Anyway, I soon as I get up to the asteroid and bombers and fighters start warping in, the game frezees up for about ten seonds, recovers, and then freezes for good at about the time Bosch starts talking. Then I have to ctrl-at-delt and kill the process before it hogs up all the memory and I have to do a hard reboot. I've tried it with both all the features on and none of the features on, with no discernable difference.
I'm using fs2_open_3_6.exe, and a commercial install of FS2.
Any ideas?

See if you have an AGP slot open and determine what AGP version you have, go onto www.pricewatch.com and get a new video card. Many of the no name video cards like S3 are having many issues.

Yeah, I'll have to do that eventually. In the mean time...
Can anyone tell me what to edit to open up all the missions, or to help me skip this one, just in case it's just this missson?

FRED can edit missions and campaigns.
also the command line argument -allslev opens up all missions.
Also, just an FYI, there is alot of info on the WIKI concering the SCP and fs2 in general. In addittion to that the website has most if not all the download links you will need.
And if you have a 910GL Chipset you would need a PCI-Xpress Graphics card.

What's the error? (Can you run a debug build?)

You say you are using 3.6 Have you tried 3.6.5?
