For one odd reason or another, I can only use the Avenger on the mission where you escort the shield prototypes. Every mission after that porhibits use of the weapons.
This occurs in all SCP builds. Everything else works just fine; from the ships to the other weapons, there are no issues. Just with that damn Avenger.
