Title: No missiles

Yeah, so I decided to install FS2 again, and then I remembered the FS2Open project, so I got that all installed, but now I can't put missiles or any secondary weapon on my ship.

Probably has come up before, but since I'm not allowed to search the forums for some reason, I figured I'd post here.

Try

i) Press reset loadouts (or whatever the exact name is) in the loadout screen

ii) Create a new pilot and try again (try resetting again too if it didnt help)

also, installing all the bits and pieces of FS2_open is still somewhat arcane. Karajorma's FAQ has a great installation guide to make sure you have everything in the correct spots. I ended up doing a fresh installation of FS2 with a new pilot for FS2 open just to make sure that there were no old lingering files from any mods I futzed with the first time I played FS2 before I found the SCP stuff.
