You might want to try a newer build than 3.6.7, because I had that same exact problem.  I find that if I used the voice-recgonition, or the latest CVS build, missions load properly, and I had absolutely no mysterious exits straight to desktop.  You can find these builds in the Source Code forum.  Give that a try and let us know.

IIRC someone fixed the Cthon crash bug in a recent (February or such) build.

Funny...I use an older 3.6.7 build (goober's safe build, not sure of date), and it works fine for me.

Yo this happened to me twice during that mission.

I checked my events log and it was actually just my video drivers dying for no reason. So I played it again and it didn't crash.
I was playing the mission again once in the techroom and it happened again at that same moment. I dont know what it is about that particular part in that mission but there must be some sort of error that can give you some sort of error.

Are you sure the video drivers aren't... I don't know, being overloaded or somthing? Is it possible that you're getting an exeption error?

Let's be specific about the crash.  Is it dropping you directly to the desktop without an error report, or debug information?  If you're not getting anything at all after you crash, do make sure you have a clean install of your video drivers.  If you can, update them, if not, clean them then reinstall them  This *may* work, but without any sort of debug output it's hard to tell.

Also, in the launcher, are you running Direct3D or OpenGL?  If you're running D3D, try OpenGL and see if you can get past the part that's crashing you to the desktop.

What are your system specs?
Which SCP build are you using? The newest ones are here (2/27).  The build is updated every few days: http://www.hard-light.net/forums/index.php/topic,34852.0.html
Which Media VPs are you using?
Which command lines did you select in the launcher?

The workaround is that there is a fire-beam SEXP in that mission that tells some cruiser to fire a beam from a non-beam turret and that likes to crash for some reason.  It should be fixed in builds newer than 2/10.  But i've never been able to replicate it in that mission.
