When I installed 3.6.9, I used the package from indiegames (the one that brings up an msdos prompt and downloads and installs everything you choose). I chose to install the FS2 cutscene pack, and when it shows up ingame, they appear in a small 640x480 box (my resolution is 1024x768) and instead of being placed in the center of the screen, it gets put in the top left hand corner. Is there a command to scale it up to 1024x768? If not, how do I center in the middle of the screen?

go to the launcher, features tab, uncheck "Disable scale-to-window for movies"

I installed a fresh retail, then I installed only the components I chose from the link above (waiting for a long time just to download various mods didn't interest me).
Regardless of whether it's checked or unchecked, the "disable scale to window" option doesn't do anything for me.

Which set of movies did you download?

The FS2 cutscene pack, it put all the MVE files into the movies folder, and there's also a VP resource file in the FreeSpace2 folder called FS2cutscenepack.
I recently did a reinstall using the same package, this time I selected "install everything" and I'm getting the same results..
Just for clarification, this is what I'm seeing during every cutscene.
EDIT: It does the same thing with the fsport cutscenes... :headz:
