Ok this is going to sound a bit silly so I'll just lay it out :)
When i downloaded the file for the new mission and opened up the Wing Commander Saga Folder I then open up the data folder but there is no 'missions' folder. The only other folders are 'cache' and 'players'. Is it possible that i somehow lost the 'missions' folder from my hard drive? Its really odd, I've never had anything like that happen before but any advice would be appreciated.

just create this folder manually. :)

And I gotta say WOW that mission was awesome although i still havent been able to win it in the medium difficulty yet. Seems i cant quite get used to being outnumbered 3 to 1 all the time :)

Yeah, the thing is that your wingmen get killed very quickly :)
We avoided this in the campaign by using ship-guardian-treshhold SEXP.

Yeah I noticed some of those wingmen seemed to have an invulnerabilty flag attached to them. The wingmen arent that smart either so i guess u kindo need to have it. I notice they tend to fly in and release a few harmless laser volleys at a kilrathi fighter and then retreat and get blown away by 3 pursuing Dralthi each firing 2 missiles.

Yes, we've been working on new missile system for a while now. Still, since our wingmen are required for the story tellingthroughout the mission, they have to stay alive at all costs :) The so called red shirts can die of course.

On the subject of fighters can I ask how many ships can the engine support at any one time? That is fighters and cap ships?

400 I believe.

AFAIK, it not really a ship limit ingame, it's more a matter of the maximum number of subsystems on all ships together (though I have the feeling that Fred has a leven lower limit, i.e. the Ticonderoga mission was already at that limit). Maybe it's becoming dynamic in time.

Actually Tico was below the limit, but not much. I could add a couple destroyers but anything else disappeared when i tried to save.

That's because I removed a few fighters from each wing, because the mission crashed after reaching the limit :)
