I was wondering if anyone has made a game with the freespace engine that is not mission based - sort of a Privateer type game?

Nope, sorry. It was proved that it was possible awhile ago, but it's extremely difficult, so no one has done it.

so something like the Babylon Project is played how? Is it FS2 with different ships but the same missions? thanks

it has it's own ships and missions... but the gameplay is mission based NOT like privateer.

IIRC Kazan's Ferrium is supposed to be like that. But I forget if that exploded or not.

Ferrium is like the universe. It's constantly exploding and recoalescing in a new form. He restarted it in it's... third or fourth iteration a couple of months ago IIRC.

ShadowWolf's Mercs was designed along those lines. Pity he's not around to get it done though.

SW popped down in MT internal recently (about a month ago), then disappeared again.

The first thing that you COULD try is a non linear mission structure ala Mechwarrior 2 and 4: Mercenaries...
