Forgive me if the answer to this has been staring me in the face. Im going through my first play through of the FS2 campaign (everyone has done a great job restoring the game!). Up to the mission where you need to take out the beam cannons on the Sathanas. It seemed impossible and when I looked on the net found out there are some Helios missiles I need to shoot at it?
My secondary weapons bank is empty and nothing happens when I press my alternative fire button. I cannot alter my ship or loadout. What am I missing?

Apparently the Helios but you already figured that part out. :D
Have you been using that pilot for other campaigns? Could be a corrupted pilot file. If not then is that the red-alert mission? If so there was talk of a red-alert bug on here somewhere. I'll see if I can find it.
Looks like it's been fixed. If you installed using Turey's installer try switching to the 3.6.10 exe in the launcher. I'd suggest backing up your pilot file first just in case data\players\single folder.

If you quit directly from the debriefing screen on the previous mission (A Flaming Sword), then the allow-weapon sexps for the Trebuchet and Helios probably will not have been saved. This is a bug I have observed which I just manticized.
-
I used the Windows installer at fsoinstaller.com. Ive been swapping campaigns like a maniac and I think I may also have quit from the debreifing screen during the mission before.
What do I do to fix it? Start a new pilot?

Or just restart the campaign.

Or wait and see if karajorma makes you a campaign file that begins from A Flaming Sword, saving you from excess playing.

Or do it yourself by extracting Freespace2.fc2 from root_fs2.vp and modifying it in notepad, though it may take a little while to understand it if you have never seen a file like this before.

Or as a last ditch effort you can try dropping this sm3-01.fs2 (http://fubar4.fubar.org/fubar/fs2/sm3-01.fs2)
in your data\missions directory. It's kind of cheating but might work as it is no longer a scramble mission and will let you pick your loadout. Just remember no guarantees and delete it when your done.

Actually Bearbaiting is one I already had prepared. For some reason I get one request to start from there for every three restart requests I get. :D
Download and extract this file (http://homepage.ntlworld.com/karajorma/FAQ/Downloads/CampaignRestarts/SM3-01-FromBearbaiting.zip) to Freespace2\Data\Missions
Go to the campaign room and click restart campaign.
The campaign will now start from Bearbaiting with the correct weapons.
Once you finish the campaign delete the Freespace2.fc2 file from Freespace2\Data\Missions so that you can play all the missions again.

Thanks for the assistance but Ive already restarted the campaign. Good excuse as any to play through and digest the story better.

Oh yeah. Bearbaiting follows A Flaming Sword. I'll defend myself by saying that you can't expect me to remember details like that at 8am :D

Dammit, it happened again. I got up to the mission, made sure the helios were then and decided to call a night. Got back, its gone. Ill be trying one of those hacked files later, once I get my joystick issues resolved :(

Just came back to say thanks. The sm3-01.fs2 didnt do anything (even though I could change equipment no Helios or any secondary weapons were there). The second file worked fine.
