Is there actually any system behind those Damage levels that are given to the primaries in FS2. Because I just tried to figure it out and then had to realize that there are numerous inconsistencies, e.g. the Prom S says level 5 hull damage and level 4 shield damage, although it is much more effective against shields than armor.

V only wanted to give you a general outline of the weapon's effectiveness. Guess they didn't expect FS2 to survive long enough for people to actually give a thought to these things.
Of course, they kept changing values, but failed - or did not intend to - address the thing you're talking about.
And is the Prom S better against shields than armor? I always thought the Prom S was primarily against armor. Never looked at its table entry with that in mind, so...

Another question, to the SCP team. How did you calculate that yield factor you give in the mv_tech-wep.tbm?
