Then lets use something a bit more original than the Star Wars. Make the Shivans miraculously return after 40 years and nearly destroy the entire GTVA, forcing a ragtag fleet under the command of Admiral Petrarch and a ridiculously-appointed President of the GTVA to go on a journey to find another home where the Ancients, who were actually the predecessors of the humanity, went several thousand years ago...

I'd rather say that not having to do anything is a consequence of a BoE mission. A BoE mission itself is... well, like the BoE. Ships everywhere, laz0rs flinging to all existing directions, everyone has a panic, yet it seems like an individual cannot accomplish anything major by himself.

The two tend to be closely related. A BoE mission is a mission where the player can't affect the outcome. This is most commonly encountered in missions that are so full of capships that they resemble the BoE from SW, hence the name, but not always.
It's not really a well defined term.

X-Wing: Alliance did, but then that actually was the Battle of Endor, so maybe it doesn't really count. :D

The Battle of Endor is obviously going to suffer from BOE syndrome otherwise the syndrome is misnammed

Ironically the Star Wars Battle of Endor does NOT suffer from BoE Syndrome. The syndrome is so named because people were trying to recreate the Battle of Endor they loved in Return of the Jedi in FS1 (and FS2) and failing miserably at it. The real BoE is an example of a BoE mission done correctly. Assuming the player is in control of the Millennium Falcon he has clear cut objectives, the results of which do have an effect on the storyline afterwards. In this case they actually affect whether the rebels win or not but this is incidental. What is important is that the player has objectives, and they matter.
On the other hand if you place the player in the seat of some random X-Wing fighter outside the Death Star then there is a very good chance you'd end up with BoE Syndrome.

Oh i dont know. Two x-wings and an out of control A-wing bought down the Executor, a Super Class Star Destroyer. Rebellion versus Empire seems to be a definition of David vs Goliath

They are; you just have to be very patient and know how to come in hot to the support ship so your reload time is at minimum while you're under fire. :p
