I'm on mission "enter the dragon" where I have to disable a Shivan Dragon fighter.
after disabling it the Charon is supposed to warp in and capture it.
the Charon arrives but does nothing..... it won't capture the fighter it just sits on the screen doing nothing.... numerous tries same results.
it's not disabled it takes no fire at all.... it just sits around doing nothing.... I wouldn't care but I can't continue the campaign without it being done.
I'm playing the upgraded FSO The Great War port using Freespace 2 version 3.6.9

I've seen discussion about this issue. I'll try to dig it up. In the mean time,

Also known simply as FSPort.

FreeSpace 2's versions stopped at 1.2. You have FSO 3.6.9. And you might want to concider FSO 3.6.10 RC3 (link in my signature), which adds functionality and despite it being a release candidate, is highly stable and trustworthy.
Edit: Here we go (http://www.hard-light.net/forums/index.php?topic=60450.0). At a quick glance, this is an issue with the current FSPort and will be handled later, but there are some jury rigged solutions in the thread.
