her, I'm completly ignorant about B5, but I thought the shadows were using warping or something like that?

The Shadows kinda fase in/out into hyperspace, not sure though but when they fase in they come out in the same hyperspace as the other races.

The Shadows can go into normal Hyperspace, they did it to get Garbaldi's and his Starfury.

No, the Aurora was just a Starfury, 'cept it had lighter armour and less guns. The Thunderbolt has a nose cone, wings, can fly in an atmosphere, has a heavier payload, stronger amour. It's a completely different craft.
