It seems like now my shots just pass through them. Is it no longer possible? Is it a bug or a bug fix? Or am I imagining it?

I don't remember it working any time I have tried it. If I recall the code correctly, collisions are turned off when a ship begins phase 2 of the jump out, so it is definitely intentional.

I was able to destroy a ship jumping out in WiH or AoA I can't remember which. I do remember thinking "Whoa, I've never been able to do that before.". I don't know if it was because of one of BP's many unique features or I just got lucky.

In retail, I was once able to destroy a Manticore before it successfully warped out. I forget when and where, though.

Correct.
For the record.
Stage 1 is when the ship is speeding up or slowing down and flying in a straight line.
Stage 2 is when the portal appears and the ship flys into the portal.
Stage 3 is when the portal appears and the ship flys out of the portal (aka warp in).
Stage 4 is after the portal has disappeared the ship is still decelerating (only really affects the AI).
During stage 2 and 3 the ship warping in or out has collision turned off. Stage 1 and 4 you can be hit.

In retail (and FS1 especially) I remember being able to hit ships in stage 2.
The mission where you are escorting the Faustus, I was able to kill a Dragon. The killing shots happened during Stage 2 and it blew up before crossing the Portal.
In FS2, I was able to destroy the Pax at the same moment.

I believe this is what happened when I managed to kill the ship before the portal opened, i.e. my last shots managed to start the explosion process just as stage 2 was beginning.

I'm almost certain that I've landed a killing blow on ships (escaping Shivan transports come to mind) after the portal appeared, in retail FS2.

I also think that it happened to me, the above list is surely true for player ships, but AI ones seem to be hittable during Stage 2.

I've destroyed support ships after they entered the warp, and I've also heard some Shivan freighters being hit after they were completely invisible, just before the portal starts to close. I think this happened even in the earlier SCP builds. Haven't tried it in 3.10 or 3.12 though...

I know for a fact that I can disable ships any time they are targetable. Once they are no longer targetable even in the warp is still there, they're invincible.

I know for a fact that I have killed ships warping out. I once killed one where the warp hole appeared and I killed it just as it entered the hole causing the explosion to occur behind the hole. Anyone capture a video of this?

I agree, I've absolutely had numerous cases in both FS1 and FS2 where I've destroyed fighters jumping out - in what could be defined as "stage 2".
Assuming I'm not misunderstanding what's described as stage 2 of course, here's a video I just whipped up...

This all assumes of course friendly craft still count for a testing regimen.

yes, its possible to hit ships at any stage of the warp until the targeting computer doesn't show them, I've also been able to shoot the space behind the portal and see shield hits on an invisible ship
also try killing a Cain as its jumping out, looks pretty nice as the ship starts spinning like its being sucked into the portal :P

They do a death roll. Like, you know, dying fighters.

Yes, THIS. I've done that once before, and this is what ships need to do all the time when they die... the spiraling "NNNNNOOOOOOOOOOOOOOOOOO" death is just awesome.

Having destroyers self-destructing when exiting subspace at 300+ m/s is pretty good too :P

Did that with an Orion and I almost got a boner watching that big thing spinning and than going BOOOOOM!!

I did that with the Colossus in the Iceni/Colossus/Portal mission, but it didn't spin, it just kept going straight at 897m/s for 20km+...
