I heard of Freespace Open being a tool in which you can mod Freespace 2. But the Freespace Open website is very confusing to me. I see download links leading to hell knows where everywhere. I want to download Freespace Open the create my own mods, but I dont know where to start.
Can anyone out there help me with this problem? Thank You.

Do this. (http://www.hard-light.net/forums/index.php?topic=47640.0)
FreeSpace Open is a game engine used to both play and create FreeSpace 2 mods with updated graphics. The first step is to make sure you actually have a copy of FreeSpace 2 installed.

I am very confused
So am I. Most of the time.
If you just want to create missions or campaigns, you'll need the FreeSpace Editor, commonly abbreviated as FRED. FS2 already includes it, but you'd of course be recommended to use the FSO variant.
If you want to create other original content, you should ask for help at the modding board.
If you want to install FSO for whatever purposes, there are two methods supported by the community at the moment: the FSO Installer, and doing things yourself. The FSO Installer is automagic and easier, but the DIY method is more likely to not fail in some bizarre manner. I am really sorry, Turey and other people. I really like the Installer in theory, but there are always issues with it.

In addition, if you're planning to mod you're going to need to learn how things work anyway. So starting out manually will force you to learn that.
