As we all probably know, when an enemy ship warp/jump in in FS2, any allied ships within range would immediately close in and open fire. But for ships like Battlestars, I imagine they won't be able to fire immediately because there are loads of manual controls involved, like Lt. Gaeta yelling something along the lines of "Gun captains report ready, commander/admiral'. Then Adama says "Very well, fireeeeeeeeee!" before the guns actually open up. Will there be similar lag-time in Diaspora?

Depends on how willing the individual mission designers are to add such delays. If there is a pause for dialogue to that effect I'm sure you'll see that happen. It's not exactly hard to FRED.

Yep, pretty easy. Although you won't see it much in R1 cause the missions tend to be more the kind you see in Crossroads where the enemy warp in at a distance and close on the player.
