Ah, I see the problem. You got the FS1 version, which doesn't (isn't meant to) handle FS2 files. Download the FS2 version of FSMM2 here:  http://www.descent-network.com/cgi-bin/download.cgi?file=/tools/freespace2/win32_ui/fsmm2/fsmm2-wa1.exe&size=216&desc=FSMM2_WA1 .
