Something that I have noticed is my builds of the code do not have specular lighthing in the the tech room.  I can use the fs2_open_r.exe and they are there.  Up to now the only changes really have been changing locations of text and bitmaps on the interface.  Any ideas?

Did you employ the -spec flag in the command line (assuming its post 2004_01_20)?

I didn't have the flag set.  But why would launching the fs2_open_r.exe have it and not mine?

What version is the fs_open_r that you're running?

The -spec command line is really new, and would only be in some of the newest test builds.

I should probably do some more looking on my own before I ask questions like these.  I found the command line stuff in the code and tweaked it to have specular lighthing and the 3D models in the ship selection to be on by default.
