In Silent Threat, there's a mission in which you have to escort escape pods from a destroyed GTD Orion.  I'm having trouble with this mission.  Mainly it's destroying the Loki's in time before they wipe half of the escape pods and keeping the Fenris cruiser from firing on the pods.

Wingmen are key here.  That's all I can remember.

Yeah they are but most of them seem to be badly damaged and die rather quickly. Also if it helps, I'm playing the Freespace port version of Silent Threat, just in case that helps.

Can't help you much, as I can't remember the mission well. I remember making it through on Insane but with almost all of the lifeboats destroyed. Play on a higher difficulty level because both enemy AND friendly AI will be much smarter, and your wingmen will be more effective. Stay on the move. Always be heading toward the nearest Loki. Divert all energy to engines if you can't move fast enough. Hit ALT+D when you get close to the enemy to equalize power, kill the Loki, then return all power to engines (press the Insert key several times, IIRC) and race toward the next Loki.
