They actually start INSIDE the ship--meaning that they're clipping part of the ship so collisions are temporarily turned off. They also fly a predefined flight-plan to get out without appearing to be clipping. Great thing about invisible polygons, really--if you're inside, all looks normal. If you're outside, you can't get in.
