Do logos get shine/normal mapping applied to them?  Also is there any way to have it so that they would acquire the normal map of the texture underneath them?  Sorta like when a logo goes over a panel line, so it doesn't look like a badly placed on decal sticker?  :lol:

Are you talking about nameplates and glowmaps as seen here:?  http://img136.imageshack.us/my.php?image=hermesod9.jpg

If so then yes it can be done in recent 3.6.10 builds.  Don't know anything about the normal maps though.

Well for shine I would think something like "logo" and "logo-shine"

I think he means Squadron Logos.

They don't have any of the effects of the underlying texture because they're not applied to the underlying texture--they're mapped onto a single polygon that's floating just above the surface of the hull. It's impossible to project the logo onto the normal-mapped base texture like you're asking without some sort of decal code, and that's been broken for a long time. Sorry.
