No idea where this goes, but:

GVG Anuket (vasudan gas miner)'s model isn't centered correctly. When it jumps out, it completely misses its warp hole. Makes for a very odd looking exit.

Did this happen just once, or does it happen consistently?

Consistently.

More specifically, it happens in the Derelict mission where you escort one across some empty space. However, I'm almost positive that it occurred in a FS1 or FS2 canon mission as well.

You're right ,Anuket in mediavps is centered in the other way than retail one.
I changed the retail one to use 3.6.10 textures.
Here you go.
Just place it in <yourfs2folder>/mediavps/data/models and it should work.
