Ok first of all, when I go to replace one texture in fred(the unnoficial release) I go and I select the single texture i want to replace on that ship. I hit the ok button, then is says oh you are missing (#number of textures)-(the textures I have repleased).
Interesting. I managed to get that also... I'll have to have a look.
I am trying to replace the side texture of a NOVA from TBP inorder to get a name plate. when i get that message I hit ok. not if I place a second nova, the textures are replace on it also(the second nova).
I tried doing this with two Orions, but FRED kept track of it correctly. Not sure why you are getting this.
Now if go back into the editor(edit the NOVA) and hit texture replacement the textures that is matched with the textures before are not match with the texture I selected before to replace. On either I believe.
Well they should be, and they work for me. I'll try and have another look at the code.
Also can i have multiple ships(of the same POF) with different texture replacements?
Yes.
Second do these texture replacements show up in fred automatically?
If you mean do they appear on the ship models, the answer is no. I'm not quite sure how to do that.
Also I have been modifying the textures from TBP by using gimp and creating a transparent layer over the PCX file then combining the layers when I am satisfied with the location. Is this right?
I dunno. I don't use Gimp. If you use Photoshop, I wrote up a nifty tutorial for making Orion nameplates, available
here.
Also, Goob, If I am not doing this right please tell me because I would like the beta test the Texture replacement for you and te community.
Well, thanks - I appreciate it.

Beta testing is very useful.
what also what is the difference between the two options I saw? on the screen? Regular and duplicate I think.
I should put this in the readme. Regular means that just the texture is replaced. Duplicate model means that the entire model is replaced, keeping the old textures except for the ones that are changed. They're just two different ways of doing it. "Regular" is better if you're just replacing one or two textures, but "Duplicate Model" is better if you're replacing a whole bunch of textures.
I am sorry this is probably all my fault.
I don't think so. Just more bugs we need to track down.
