There's actually pretty good precident for stacked dual cockpits on Vasudan ships.  A number of FS2 ships have them in a similar configuration.

Considering how crappy the Anubis was, I wouldn't be too surprised if it did have a separate cockpit, for a sensor operator, so it'd be better equipped to act as a forward scout.

Why spend millions developing sophisticated electronics when you can use a cheap conscript?

However that all depends if there's actually any space for one or two Vasudans in the ship.

Or a backup pilot, in case a lucky shot shredded its nonexistant armor and knocked off the actual pilot.  A vasudan is what, 3 meters tall at most?  The lower pod is 1.8 meters tall and "transparent" (black) all around; presumably the pilot could sit (barely) in that space.  Or he could be lying down.  The upper pod is over 2.5 meters tall, more than big enough to accomodate the largest Vasudan pilot.  There's not much room for anything else, granted, but it is an anubis, after all.

Leave it to the vasudans, not only to desing a ****ty throwaway fighter, but to waste two pilots on it too.

There's nothing saying that both pilots are needed to fly the ship though.  Even more important if the ship has no armor, the pilot could be in either cockpit so being able to just shoot at the pilot rather than the ship wouldn't be an option.
