How do you re-enable the set as player ship control?  It's disabled for everthing including ships of the same class. I've tried the 3_6_10 build and the saga's trunk build, and both won't let me modify it.

You can only use it if you've set the game to multiplayer. In SP you can only have one player ship after all.

That did the trick, switch to multiplayer, add a new player ship, delete the old one and switch back to single player.

Unfortunately that didn't solve my problem. When you replace an existing ship with one of mine, and start the game you will end up looking straight at the pilot.       The solution was stupidly easy, course was the last thing to think of doing, was to hit the rest button on the ship selection screen.

Edit: ok somethings still wrong. If I change the original ship class to one of mine (or at least i think mine, since it has a cockpit) the game will reposition the eye point so it's facing towards the pilot.

double edit: ok think theres a bug somewheres. If I hit the reset button for the weapons layout, everythings ok.  In fact if i leave the mission and restart it things will be normal including if I change the ship class.  However, if I exit the game completely, the problem will occur once again.  I'm going to try a newer build.
