They're most useful as pre-assigned hotkeys for mission-critical wings or ships. That way a FREDder can provide a player the ability to rapidly select an important incoming wing (say, an SSM strike or a Maxim assault) as cued by the directives list. The escort list can't do this.
That's about the only real use I've found for them - Targetting important ships easily.

They're also great in stealth missions since you can simultaneously track the position of multiple targets.
I remember that in retail, at least, the HotKeys don't show distances, which kind of limits its effectiveness in this capacity.

  
They could probably be pretty useful in bomber interception and when fighting Dragons.
You know when you pull up behind a wing of bombers and let loose with your Prometheus/Kayser and then they start exploding and you can't see where the next target is but you want to shoot it anyway.
And then if you're in a furball with a wing of Dragons, it'd help to be aware if another was going to cross your path anytime soon so you could shoot it when it does.

I personally have never used hotkeys, I'm just brainstorming ideas here.
