Bug with final FS2 mission?
Had a great time playing through FS1+STR and FS2 for the first time, all in FSO.

I got to the last mission of FS2 (Apocalypse) and got my butt kicked many times because I only had 2 wingmen carry over from the previous mission, plus Theta wing.

After many attempts, I finally survived long enough to be killed by the supernova (super-frustrating, as it killed me with 5 seconds left on the timer), and it showed me the failure movie.

I then tried again and camped the jump node, warping out in time and getting the winning movie, but when I tried to start a new campaign it went right back to the Bastion movie and last mission again! I think this may be a bug, like maybe a flag got stuck saying that I got killed in the supernova from the previous attempt?

Have you tried hitting the 'Restart Campaign' button in the campaign room?

Did you go to the Campaign Room and click the "Restart Campaign" button on the right? If you just clicked the "Ready Room" doors in the middle, it'll take you to the beginning of the last mission you played before, which would be the last mission of the campaign in this case. Confused the hell out of me the first time because I was playing without the cutscenes and didn't know that was the end of it.

Replaying the last mission is a retail "bug", the SCP have chosen to retain it in order to allow 1st time players to see both endings.  Because in all honesty it's doubtful that any 1st time players could get to the node on time, and to get the "good" ending you'd need to replay the entire campaign.

Of course if you did click "restart campaign" then we have another bug that needs fixing!
