with the 3.6.10 i have the same problem with you and  with the 3.6.12 the last mission that appear and the last movie was of the bastion mission. my solution was play the game on Retail version and finish it (original version) and convert the pilot to freespace open 3.6.12 (standard builds).  i don't know if you want to play game all of it on retail version with the 1999 graphics  but it is the only solution i have to you. its work for me. answer me if work for you too
