I am deeply struggling with the stealth mission. For some reason, I keep getting stealth compromised when I am getting towards the end of the ship, even though there are no fighter around me. Is there something I am missing?

Assuming you mean Eyes in the Dark, there's a number of subsystems you mustnt approach either.
