Ok, so I redownloaded BP and installed it. When I try to launch using either the standard launcher or wxLauncher I get a warning that says
Unrecognized command line parameter -, continue?
Upon clicking OK the game launches and when I try to change the campaign only the default campaign is listed. What's broke and how do I fix it?

You should probably start by posting an fs2_open.log of the problem. That'll make it easier to tell if everything is installed correctly.

You haven't followed the install instructions for BP. That, or the Launcher isn't reading the mod.ini correctly.

Evidence suggests that you did not install BP correctly. Just to be sure, you did actually unpack the files in the download rather than just stick the .7z files into a mod folder, right? If so, then for reference, here's the correct setup:
A) Mod located in a folder called "blueplanet", which is a subfolder to your main FreeSpace_Open folder. Any other locations will cause problems if you play BP2 later on.
B) The contents of the "blueplanet" folder should be as follows, alphabetically, and assuming that you installed the advanced visuals extra:

If any of the .vp files, or the mod.ini are missing, your install will not work. The rest are expendable, but any of them missing would still be a sign of something having gone wrong with the installation.
C) The contents of the "mod.ini" in the "blueplanet" folder should be as follows:

If any of that is different, you either have an old version or you changed something you shouldn't have.
D) Finally, BP requires the 3.6.12 MediaVPs (http://www.hard-light.net/forums/index.php?topic=70736.0), so make sure those are installed as well.

If you followed the instructions carefully, Blue Planet should be in \freespace2\blueplanet\ . But
-mod Blue Planet
you are telling FSO to look for BP in \freespace2\Blue Planet\ . You'll notice that "blueplanet" is not the same thing as "Blue Planet".

I've only heard of this happening with Soulstorm's Mac Launcher, but basically you have a command-line flag "-" somewhere. Just a "-". It doesn't do anything and FSO doesn't recognize it so it'll ask you what to do. "Continue" should make FSO remove that flag and continue normally.

Yeah, changing the folder name to blueplanet (and making sure the War in Heaven folder is titled blueplanet2, and that both are located in the FS2 directory, not in a subfolder, alongside mediavps_3612) is the best step.

yeah, it didn't like the Blue Planet folder...
Is there something that can be done about that from a coding standpoint? Not that there's anything wrong with how it is, it works, but it would allow for more nomalized naming conventions.

There is a normalized naming convention. You didn't use it. Thus, problems.

You could edit the mod.inis if you really, really want to have different folder names, but I'd advise against it. Apart from adding one more potential point of failure it also makes it harder for other people to help you in finding the real problem, if something else goes wrong.

It isn't a coding issue at all. FS2_open already allows mod developers to use whichever folder names they desire. The choice of "blueplanet" in this case was not made by the SCP, but by the Blue Planet team.

This. Bottom line: Unless you really know what you're doing, don't go changing mod setup from the default. And in regards to this, you don't know what you're doing. So follow the installation instructions to the letter.
