Yep, Castewar (Chris Stewart) from Barking Dog mentioned it in a thread about game balance over at sierra's cataclysm forum. You can't totally negate the damage of a siege shot since it works on a percentage calculation (like the infection beam) but 4 DFG's will bring the damage down to a really small amount.
Infection beams for anyone who doesn't know, do damage equal to 20% of a ships current health level (so a ship at 1000 health will take 200 damage, a ship at 200 health will take 40 damage, etc).
Makil, the level is called Sea of Lost Souls it's the mission just before the supernova research station. The Ghost ship (that mysterious vessel) is controlling the other ships in the group and has a control field that can take control of any capital ship you send near it.
What you need to do is use strike craft only, thats fighters and corvettes. You can't actually damage the Ghost ship much, but by attacking it you disrupt the control field after a certain amount of time. I would advise using interceptors and attack bombers to do this job. Set the interceptors on attacking the ghost ship and use the attack bombers to get rid of some of the ships if you need to. I would advise you to try not destroying the missile destroyer in the attack as when you gain control of the fleet it will give the the missile research option.
