I was trying to test a bug for Taylor, so I cloned a pilot, switched him to a different campaign, and played a couple missions. Didn't seem like a big deal at the moment.

Unfortunately, when I went back to my first pilot, his save position was gone... did I mention that he was THIRTY freaking missions into Derelict? 

Why in the world does this game offer multiple pilots if there's only a single global campaign save?

And could someone tell me how to hand-edit whatever file is needed to restore my mission info?

That shouldn't have happened. Sounds like you've uncovered another bug.

You can resolve the problem with the set mission tool that is mentioned in a post hereabouts or by editing the campaign file.

Gah! This happened to me too. I had a clone of my pilot, both on the same mission (Freespace 2 Mission 25-odd, the one where you blockade the node while NTF capships come through. The first one with Mjolnirs.) and when I deleted one of them the other reset!
