So, I wonder what happened to all the Chronos-freighters? They were better than Tritons in more than one area, same with the Amuns being better than Orisis-es.

Well, mothball fleet basically means kept in reserve...maybe all those Fenris and Leviathans were brought out of reserve due to first the NTF and then the Shivans...maybe...

probably missing a few turrets and such but mainly intact. that way they are there when you need them

Mothball ships are typically left intact to be able to be commissioned in a relatively short time.
