Ok, so, In a mission, I've ended it with a red alert sexp. In the next mission, I checked the red alert box. In order to have Alpha 1 carry his missile banks and damage over, do I just check red alert carry status and these attributes will carry over? Do I need to do anything in the campaign file?

Carry status is ticked in the first mission. You don't need to tick it in the second one unless that ends with a red alert too.

Nothing special needs to be done in the campaign file to make it work. Although you can only have one mission after the red alert. You can't branch the campaign and have one mission for red alerts and one mission for other mission ends (At least that was the way in Retail and I'm not aware of the SCP ever changing that).
