First off very cool campaign so far...

But I am stuck on the 2nd or 3rd actual mission after you meet the sanctuary. You start with 2 wings and have to sweep a Knossos portal of 2 cruisers and like 3 wings of fighters. Then the fleet starts to jump in run to the portal and jump out. About the time the destroyer jumps in I send about 1/2 my fighters to go defend it cause it's hurting. Here's where I get stuck. Every time I play this mission I get to that part and then I die from a missile shockwave, last time I had like 75% hull left. I'm gonna keep trying, but this is frustrating.

I guess it's "Forced Entry" you mean.

A Myrmidon with Trebuchets seems to work best on that one. I only found that out after my fifth try though. And pull down your difficulty if you haven't done so yet

Did that, finally got thru in an Aurora.

Is it me, or are the bomb shockwaves way deadlier than they should be...

They are MUCH deadlier...and they should be!

Once you start flying the Vishnan ships, you'll want to stay well clear of any bomb shockwave.
