How do you exactly glue two shapes in Truespace or blender exactly?
Whenever I try to glue to shapes together in either program whenever I try to resize the whole model the shapes will show a big gap.  Is there a tool that makes this eaiser or is 3D mathematics involved?  If anyone could answer this I would appreciate it.

Well, I'm not sure if the way I'm doing it is the best, but it does seem to work just fine when I resize in Truespace. You can actually link points in Blender to combine objects. Just highlight both points and hit 'f' and it'll create an edge between them. once you've made the connections between the two objects they'll be part of the same wireframe .
If it aint broke, break it!

Every time I go to resize in truespace the model shows up fine in model view but when i use the model in freespace the ship is there but I can't shoot at it and only missles and torpedoes can lock on and damage it.  Any thoughts on that problem.

I think I have a problem like that with one of my... ermm... project models. How many faces does it have and more importantly are they all concentrated in one area, because I think that's what's happening with my model.
Mine is rounded, so there are plenty of poly's in a high concentration, and I'm sure I've seen some shots pass through it... but it might just be my bad shooting.
If you do have a high concentration of Poly's, all I can think of is try to get rid of as many as you can and spread them out a bit more...

Thats great bobboau, but not very helpful. How exactly does that apply to this situation? I think the problem that he's asking about is specifically BECAUSE he's trying to make it out of one subobject, so if you want everyone to do it some advice on HOW might be useful.

Make it out of many, then use 3d exploartion to convert it to DXF, then convert it back. The model will have 1 subobject. this must be done before turrets or textures are added. Thats how I do it anyway

that isn't one subobject that is just jaming a bunch together, you still have the problem that haveing a bunch of intersecting faces causes. if he would have used polygone draw, or the sweep/tip tools he wouldn't have had his problem, he also needs to make sure it is made of flat polys idealy triangles.
