In first contact I, you start in a stealth fighter and jump out, first contact II you're magically in a persius some how... doesn't really effect game play but its just a derp moment i spose.

Definately a bug and not a FRED oversight, since I (among others) always came out in a Pegasus in that mission. And I did so in the original release, the patched version and the directors cut each.

Indeed, that's caused by the buggy Red Alert system. Try Antipodes 8, it has the new pilot code.
