We do know that the Shivans are now using our vessels agains us. We belive that the crew was intact and the shivans were waiting in the cargo, while more controlled the ship.
You couldn't target the Shivan bombers because they were still in a powerup checklist. We recived a data transmission saying that the crew detonated the cargo before planned, so the ships you fought weren't ready for their launch, thus, they were disorganized.
