The Samurai would kick the **** out of the Ninja and cut off his face. But later that night, the Ninja's cousin would stuffocate the Samurai in his sleep. Then the Ninja would be killed leaving the building by Pirate-Cannons and Xenomorphs, before the Angel Of Death rained fire down on the city.

Being serious for a moment ( ), Ninja and Samurai are two entirely different things. Samurai are/were warriors, with honour, respect for their opponents and loyalty to their superiors. Ninja are/were sneaky, vicious bastards who will resort to anything to kill their target, no matter how low. So it would depend on the situation. In the dark, or in a building, the ninja would win, but in a straight fight, the Samurai would have a massive advantage (bigger sword, armour, better combat skills).
